Ayatollah Khamenei's Iran Strategy: Four Decades That Ended in Fire

Executive Summary

On the night of February 28, 2026, Israeli Air Force aircraft, coordinating with United States forces in what the IDF codenamed Operation Roaring Lion and the Pentagon called Operation Epic Fury, struck targets across Iran in a campaign that within hours produced its most consequential outcome: the death of Ayatollah Ali Khamenei, Supreme Leader of the Islamic Republic since 1989, at the age of 86. Donald Trump announced the killing on Truth Social with characteristic bluntness - "Khamenei, one of the most evil people in History, is dead" - while Tehran's state media, hours later, confirmed what had already become unmistakably clear.

The expected result of this decapitation strike - regime collapse, popular uprising, the Iranian state's rapid disintegration - has not materialized. What has emerged instead, as Foreign Affairs' landmark June 2026 analysis documents with uncomfortable precision, is something more dangerous and more strategically novel than anything Washington or Jerusalem anticipated: a new generation of Iranian leadership, dominated by the Islamic Revolutionary Guard Corps, more institutionally confident in its right to rule than the founding generation ever was, and better schooled in the specific lessons of the 2025 twelve-day war that preceded the February campaign. The regime that Khamenei built over four decades has survived its architect's death - and transformed itself in the crucible of war.

This article assesses Khamenei's strategy across his 37-year tenure, traces how each of its constituent elements succeeded and ultimately failed him personally even as they endured institutionally, and examines what his legacy and death mean for Iran, the Middle East, and the broader global order that his resistance doctrine spent four decades challenging. Understanding Khamenei's actual strategy - not the caricature of ideological rigidity that Western analysis frequently imposed upon it, but the genuinely sophisticated, adaptive, and ultimately tragic architecture of a state system built to outlast any individual - is essential to understanding what Iran is becoming in the war that ended the era he defined.

Background: The Man Who Built a State From Revolution

Ali Khamenei's path to supreme leadership bore none of the religious qualifications that Iran's own constitutional framework formally required for the position. Britannica's detailed biography confirms this foundational irony: Khamenei was elevated to supreme leader in 1989 upon Ayatollah Ruhollah Khomeini's death specifically because no figure possessing the traditional qualifications - Grand Ayatollah status, genuine scholarly recognition among Shia clergy - was deemed simultaneously reliable enough to the revolutionary establishment. Khamenei was a mid-ranking cleric whose political credentials and personal loyalty to Khomeini recommended him where religious scholarship did not. He had served on the Revolutionary Council, been imprisoned under the Shah, and served two terms as Iran's president from 1981 to 1989, building the kind of institutional credibility within the revolutionary system that clerical scholarship alone could never provide.

This origin defined the essential character of Khamenei's four-decade strategy: a man who lacked the intrinsic religious legitimacy his position theoretically required was compelled to construct political legitimacy through other means - through the expansion of revolutionary institutions, particularly the Islamic Revolutionary Guard Corps; through the ideological hardening of the resistance doctrine that positioned Iran as the Islamic world's vanguard against American and Israeli imperialism; through the nuclear program that converted a technically nascent capability into the central pillar of Iran's deterrence strategy; and through the construction of what became known as the Axis of Resistance - the network of proxy forces across Lebanon, Iraq, Yemen, Gaza, and Syria that extended Iranian strategic reach far beyond its own borders without requiring direct Iranian military exposure.

What Britannica's assessment correctly identifies as the essential paradox of Khamenei's tenure is that his hawkish posturing, built to compensate for insufficient religious legitimacy through demonstrated revolutionary commitment, "led ultimately to his downfall" - the strategic overreach his resistance doctrine produced ultimately invited the strikes that killed him. Yet the institutions he built proved considerably more durable than the individual who constructed them, a lesson the war's aftermath is still teaching in real time.

Current Situation: Khamenei's Legacy Tested in Fire

The Threshold Nuclear Strategy and Its Failure

The Times of Israel's detailed ex-IDF analysis captures Khamenei's nuclear approach with unusual precision: for decades, he maintained what the analysis terms a "threshold nuclear strategy" - deliberately developing the full range of capabilities required to produce nuclear weapons, including advanced centrifuge arrays, uranium enrichment to near-weapons-grade levels, and the engineering expertise to assemble a device, while stopping short of actual weapons production, buttressed by his 2005 religious ruling (fatwa) declaring nuclear weapons haram, forbidden under Islamic law.

This strategy was, in its own internal logic, genuinely sophisticated. The threshold position offered the deterrent value of perceived near-nuclear capability - credibly signaling to Israel and the United States that any military strike would carry risk of accelerating rather than foreclosing Iranian weaponization - while providing Tehran diplomatic cover against the most severe international censure that actual weapons possession would have triggered. The 2015 Joint Comprehensive Plan of Action, which Khamenei ultimately approved despite his stated ideological hostility toward any agreement limiting what he consistently characterized as Iran's sovereign right to enrich uranium, represented the threshold strategy's highest diplomatic expression: accepting temporary constraints in exchange for the sanctions relief that allowed the Iranian economy to breathe, while preserving the underlying enrichment infrastructure and technical knowledge that could reconstitute full capability once the agreement's sunset clauses expired.

The strategy's failure, as the Times of Israel's analysis documents with clinical precision, came from a direction Khamenei had not adequately gamed: by February 2026, as US-Iran negotiations in Oman produced what appeared to be genuine progress toward some form of diplomatic agreement, Khamenei personally directed his negotiators to continue insisting on Iran's right to retain uranium enrichment - the one concession Washington and Israel considered non-negotiable. This final, defiant insistence on the threshold strategy's core premise, maintained even after the 12-Day War of June 2025 had already substantially degraded Iranian nuclear sites and demonstrated Israel's willingness to conduct major military operations against Iranian territory directly, provided the Trump administration the justification it needed to authorize Operation Epic Fury rather than continue talks.

The Axis of Resistance: Strategic Architecture Built to Outlast Its Architect

If Khamenei's nuclear strategy ultimately failed to deter the strike that killed him, his most consequential strategic achievement - the construction of the Axis of Resistance - has proven considerably more durable. Britannica's assessment characterizes Khamenei as having been the Axis's "ideological and financial supporter," but this framing understates his actual creative role: Khamenei essentially invented the strategic concept of Iran as an Islamic revolutionary power projecting influence through a distributed network of ideologically aligned, operationally capable non-state actors, converting what might otherwise have been Iran's regional isolation into a form of strategic reach that no comparable power has achieved through conventional military means.

Hezbollah in Lebanon, Hamas and Palestinian Islamic Jihad in Gaza, the Popular Mobilization Forces in Iraq, the Houthi movement in Yemen, and various Syrian militias aligned with the Assad government collectively represented the most elaborate proxy warfare architecture any single state has constructed in the post-Cold War era. Each was cultivated over decades through a combination of ideological alignment, financial investment, weapons transfers, and military training, building toward Khamenei's vision of what he termed "forward defense" - positioning adversaries of Israel and the United States at Israel's very borders and along critical maritime chokepoints, such that any attack on Iran would trigger simultaneous counter-pressure across multiple theaters.

The Axis has suffered its most severe setbacks in the two years preceding Khamenei's death. Hamas's October 7, 2023 attack on Israel, while tactically dramatic, triggered an Israeli military response that devastated Hamas's military infrastructure and displaced its leadership into exile. Israel's subsequent campaign against Hezbollah produced the most severe damage to that organization in its history. The Assad regime's collapse in Syria removed a critical node in the overland supply corridor connecting Iran to Hezbollah's base in Lebanon. These successive losses - what analysts at the Small Wars Journal characterize as "setbacks to Tehran's forward defense assets" - significantly degraded the Axis's immediate operational capability even before the February 2026 war began.

The IRGC: Khamenei's Instrument Becomes His Successor's Master

Perhaps Khamenei's most consequential long-term strategic decision, from the perspective of understanding the Islamic Republic's current trajectory, was his systematic elevation of the Islamic Revolutionary Guard Corps from its original function as a revolutionary counterbalance to the regular military into what Britannica correctly characterizes as "an instrument of control and regional influence" permeating virtually every dimension of the Iranian state.

By 2026, the IRGC's institutional tentacles extended through the economy - controlling substantial portions of Iran's petroleum sector, construction industry, and technology economy through affiliated conglomerates - through politics - with significant representation in parliament, the judiciary, and all security ministries - and through the Axis of Resistance itself, with IRGC Quds Force commanders serving as the primary operational interface with every major proxy organization. This institutional dominance made the IRGC simultaneously indispensable to the Islamic Republic's functioning and the most likely institutional power center around which any post-Khamenei leadership would coalesce.

Foreign Affairs' landmark analysis of Iran's "new grand strategy," published weeks into the February 2026 war, identifies this IRGC dominance as the key to understanding why decapitation did not produce regime collapse. The organization was designed specifically to distribute coercive power across institutions in exactly the manner that enables state survival through crisis - the precise lesson the Islamic Republic drew from the Soviet Union's collapse, which it attributed substantially to the failure of Soviet security services to maintain institutional coherence when central political authority disintegrated. As Time magazine's April 2026 analysis notes, "Long ago, the Islamic Republic learned to distribute coercive power across institutions to enable the state to survive crises" - a lesson Khamenei institutionalized specifically to prevent any single decapitation strike from producing the regime collapse that Western planners have periodically hoped such strikes would deliver.

The Succession: Dynastic Theocracy by Default

The selection of Mojtaba Khamenei - the late Supreme Leader's second eldest son - as his successor represents what Small Wars Journal's March 2026 analysis characterizes as the Islamic Republic's conversion into a "dynastic theocracy," a development carrying profound irony given that the revolution's founding figure, Ayatollah Ruhollah Khomeini, explicitly condemned the Shah's hereditary rule as antithetical to Islamic governance principles. That Khomeini's revolutionary successors have reproduced precisely this dynastic pattern illustrates how far the Islamic Republic has drifted from its own ideological foundations - a drift Khamenei himself enabled and, according to multiple analyses, privately opposed regarding his son's succession prospects.

The Times of Israel's reporting, citing former IDF analyst Yossi Citrinowicz, confirms that Khamenei senior "was against" the idea of Mojtaba taking his place, and that significant opposition existed within the clerical establishment as well - Mojtaba's ascension required IRGC orchestration of the Assembly of Experts selection process specifically to overcome this institutional resistance. Trump's explicit warning against Mojtaba's selection, characterizing him as a "lightweight" in language that recalled his Venezuela diplomatic playbook, had precisely the opposite effect intended: IRGC hardliners embraced Mojtaba's elevation as a symbol of defiance, and the regime framed Khamenei senior's assassination, alongside his wife and other family members' deaths in the same strike, as martyrdom that legitimized his son's inheritance of the revolutionary mantle.

The War's Unexpected Strategic Consequences

Foreign Affairs' analysis, drawing on reporting from within Iran during the ongoing war's initial months, identifies a pattern strikingly at odds with American and Israeli operational expectations: rather than breaking Iran, the crucible of Operation Epic Fury has transformed it. On the battlefield, Iran's armed forces applied lessons from the June 2025 twelve-day war with considerable precision - responding to the sustained American-Israeli assault with systematic missile and drone salvos specifically designed to deplete interceptor stockpiles across the region, dispersing launchers across Iran's vast geography to prevent the entrance-sealing tactics that had constrained Iranian launch capability in the previous campaign, and embedding engineers inside nuclear sites to repair damaged infrastructure in real time.

Institutionally, the war has produced the consolidation of IRGC authority at every level of governance - a process that was already underway under Khamenei's final years but that the crisis of war, requiring immediate, hierarchical decision-making without the deliberative clerical consultation processes that characterized the Supreme Leader's traditional governance style, has dramatically accelerated. Ali Larijani's televised address in the war's immediate aftermath - projecting "resolve and defiance toward the U.S. and Israel while directing an unmistakable warning inward, toward any faction tempted to exploit the moment" - established the institutional template that the new post-Khamenei leadership intends to follow: defiance outward, consolidation inward, with any notion of reform or accommodation exploiting the regime's weakness explicitly foreclosed.

Strategic Analysis: What Khamenei's Doctrine Actually Achieved

The Resistance Doctrine's Real Record

Khamenei's resistance strategy must be assessed against its own stated objectives rather than simply declared a failure because it ultimately invited the strike that killed him. By his own framework's terms, the strategy achieved several genuine, consequential successes over its four-decade application: it converted Iran from a post-revolutionary state facing immediate external aggression - the Iraqi invasion of 1980, supported substantially by Western and Gulf Arab backing - into a regional power with genuine strategic depth, allied proxy forces reaching Israel's borders, and a nuclear program that forced two American presidents and multiple Israeli governments to treat Tehran as a peer strategic concern rather than a containable regional menace.

The strategy also successfully managed, if never resolved, the essential contradiction Khamenei inherited with the Supreme Leader's office: the gap between the position's claimed religious legitimacy and the political reality that most Iranians did not embrace the Velayat-e-Faqih system's claim to divinely sanctioned authority. Resistance doctrine served as the alternative legitimizing framework - positioning the Islamic Republic not as God's government on earth, a claim Iranians increasingly rejected, but as the champion of Muslim dignity against Western imperialism and Israeli occupation, a frame with considerably wider resonance both domestically and across the broader Muslim world.

The Succession of Errors That Led to February 2026

Yet Khamenei's strategy also produced the sequential miscalculations that ultimately cost him his life. The authorization of Hamas's October 7 attack, which the Axis had planned and supported even if operational details remained within Hamas's own decision-making authority, triggered the cascading Israeli military response that devastated successive Axis components over the following eighteen months. The decision to maintain nuclear enrichment demands through the final Oman negotiations - insisting on the threshold strategy's core premise even as Iran's deterrent capability had been substantially degraded by the June 2025 campaign - removed the last obstacle to Trump's decision to authorize Operation Epic Fury rather than continue diplomatic engagement. And the failure to adequately disperse or protect his own physical security following the June 2025 campaign, which had already demonstrated Israel's willingness and capability to strike senior leadership figures, represents the final, personal failure of a strategic doctrine built on survival through distributed deterrence.

Global Impact: A Middle East Transformed

The killing of Khamenei and the ongoing US-Israeli campaign against Iran represents the most consequential strategic disruption to Middle Eastern order since the 2003 American invasion of Iraq - and like that invasion, its actual strategic consequences are diverging sharply from its architects' intentions. Chairman of the Joint Chiefs General Dan Caine's stated mission objectives - "destruction of Iran's nuclear, ballistic missile, and drone capabilities" alongside hindrance of "Iran's capacity to exert influence beyond its borders" - have been partially achieved regarding nuclear and missile infrastructure, while the broader strategic goal of constraining Iranian regional influence has paradoxically been complicated by the war itself, which has generated significant anti-American sentiment across the Muslim world and provided Iran's new leadership with a martyrdom narrative of extraordinary emotional power.

The Soufan Center's analysis correctly identifies the war's most significant strategic problem: the American "Venezuela solution" - hoping Mojtaba's selection would produce a leadership more amenable to cooperation - failed because the regime's own hardliners selected Mojtaba specifically as a symbol of defiance against American pressure. The new Supreme Leader is, as multiple analysts note, likely to prove more committed to the IRGC's institutional preferences and less willing to authorize the kind of pragmatic diplomatic engagement that the elder Khamenei periodically allowed when it served the regime's survival interests.

Risk Assessment

The Nuclear Accelerant Risk

The Times of Israel's former IDF expert analysis raises what may be the most consequential strategic paradox of the entire operation: a campaign aimed specifically at preventing Iranian nuclear weapons capability may, by creating exactly the security environment in which Iranian leaders calculate nuclear weapons represent their only reliable deterrent, actually accelerate the very outcome it sought to prevent. Mojtaba's leadership, dominated by an IRGC generation that has drawn precisely this lesson from watching non-nuclear states face regime-change campaigns, may prove considerably less willing than Khamenei to maintain the threshold strategy's self-imposed restraint.

The Regional Escalation Risk

The Foreign Affairs analysis documents Iran's battlefield adaptation - systematic depletion of interceptor stockpiles through sustained missile and drone salvos - as genuinely successful in extending the conflict beyond the "four to five week" timeframe American military planners expected, with the economic and security disruptions of Iranian retaliatory strikes across the region mounting in ways that complicate American exit strategy options and sustain escalation pressure across the broader Middle Eastern theater.

Future Scenarios

Scenario Analysis: Iran's Trajectory Through 2028

Scenario One: Negotiated Settlement and Grudging Stabilization (Probability: 35%)

Mojtaba's new government, recognizing the regime's genuine vulnerability and the economic catastrophe the war has produced, eventually authorizes Larijani-led diplomatic engagement toward some form of nuclear settlement and ceasefire, trading enrichment restrictions for sanctions relief and American de-escalation, producing a deeply imperfect but functional stabilization that the IRGC calculates is preferable to continued indefinite war.

Scenario Two: Prolonged Conflict and Institutional Consolidation (Probability: 45%)

The most probable trajectory involves continued, grinding conflict without decisive resolution - the regime surviving, military capability gradually reconstituting, and the new IRGC-dominated leadership using the war's continuation to consolidate internal power, eliminate reformist and moderate factions, and build the domestic narrative of resistance-as-martyrdom that Foreign Affairs identifies as the crucible war experience providing the new generation its own founding political moment, distinct from but consciously modeled on their predecessors' experience of the 1980-88 Iran-Iraq War.

Scenario Three: Regime Collapse and Regional Fragmentation (Probability: 20%)

Economic devastation, sustained military degradation, and potential renewed popular uprising produce genuine regime fragmentation, with different IRGC factions and clerical groupings contesting succession beyond Mojtaba's installed leadership, producing the regional instability that would simultaneously represent American strategic success and a catastrophic humanitarian and security crisis for the entire Middle East.

Intelligence Forecast

Mojtaba Khamenei's leadership will likely reflect IRGC institutional preferences more directly than his father's tenure, with significantly reduced space for the kind of pragmatic diplomatic engagement that periodically characterized Khamenei senior's approach, particularly regarding nuclear negotiations.
Iran's nuclear reconstitution ambitions will likely intensify, with the new leadership drawing the lesson that the threshold strategy failed to deter the strike that killed Khamenei, potentially accelerating consideration of actual weapons acquisition as the only credible deterrent framework.
Larijani's role as de facto manager of Iran's foreign policy will likely continue providing some channel for diplomatic communication even under Mojtaba's more hardline dispensation, given his institutional experience and IRGC trust built across decades of security and negotiating roles.
The Axis of Resistance will likely reconstitute in modified form, with surviving proxy organizations drawing their own lessons from the 2025-2026 campaigns and adapting their operational methods while the ideological and financial support infrastructure Khamenei built proves more resilient than the individual commanders and facilities that have been degraded.
A war deal or ceasefire framework remains possible within 2026, with AP reporting from June 2026 noting a funeral date set for July alongside indications of a "nearing deal" - suggesting both sides retain sufficient exhaustion-driven incentive for de-escalation even amid continued institutional hardlining from Iran's new leadership.

Final Strategic Takeaway

Ali Khamenei built one of the most consequential strategic architectures of the post-Cold War Middle East - and it outlasted him, which is perhaps the most accurate measure of a state system's institutional depth. The resistance doctrine, the nuclear threshold strategy, the IRGC's institutional dominance, and the Axis of Resistance were not the products of ideological rigidity divorced from strategic calculation, as Western analysis frequently portrayed them. They were the genuinely sophisticated responses of a man who understood that the Islamic Republic's survival depended on converting revolutionary legitimacy into institutional permanence - building structures capable of absorbing any shock, including the decapitation of the system's own founding second-generation leadership.

That the strategy ultimately failed to protect Khamenei personally - that the deterrence architecture he built was not, in the end, sufficient to prevent the strikes that killed him - reflects the specific failure of his final strategic calculation: the decision to maintain nuclear enrichment demands through the last round of Oman negotiations, refusing the one concession that might have preserved the diplomatic channel through which war remained avoidable. This was not the failure of the strategy's institutional design but of the individual's judgment in its final application, a distinction that matters enormously for assessing what comes next.

What Khamenei's death has produced is not the Iran that either Washington or Jerusalem hoped to create: a chastened, moderate, outward-looking republic reconsidering the revolutionary system's fundamental premises. What it has produced is an Iran whose new IRGC-dominated generation is, as Foreign Affairs documents, institutionally more confident in its right to rule, more sophisticated in its military adaptation, and less constrained by the reformist pressure points that periodically gave Khamenei political incentive for tactical accommodation. The crucible of war has not broken the Islamic Republic. It has forged a harder, more militarized version of it - one that Khamenei himself, the pragmatic hard-liner who occasionally loosened his grip when regime legitimacy demanded it, might not have entirely approved.

Global Chanakya Intelligence Assessment: Khamenei built a state that could outlive him - and it has. The Islamic Republic that emerges from the February 2026 war will be more IRGC-dominated, more institutionally confident, and less susceptible to the reformist pressure that occasionally moderated Khamenei's own strategic choices. Washington killed the pragmatic hard-liner. What replaced him may prove considerably less pragmatic.
